IOS: Don't let Kernel initialize WiiRoot if already initialized

The SaveToSYSCONF call in BootManager.cpp was unintentionally
overriding the temporary NAND set by the preceding
InitializeWiiRoot call. Fixes
https://bugs.dolphin-emu.org/issues/12500.
